I spent 2 days trying to figure out why my map editor, after looking perfectly fine on save, was loading maps completely messed up. The game engine itself was seeing the exact same thing. I re-created the tile map, fixed a few bugs with automatic tile placement and did some refactoring of some classes for doodads (trees, benches, pottery, etc.). Still, this would not go away. And then I made it draw the tile numbers on top of the tile. +1 if you can spot the reason from the screenshots and guess the technical reason.
